I think letting your email app raise notifications is a mistake, and I can see how letting it do that would amplify the annoyance of any misclassified messages.
Until about 9 months ago it was not an issue. I'm glad the gmail app has the "important only" feature, but just wish it was given more power so that when I'm at my computer they are properly categorized there as well.
